I will keep adding to this post as and when I come across workarounds.
1. If you use your own certificates for SSL, you must remove references to the demo certificates by removing the following line from the setDomainEnv file for your version of the operating system
-Djavax.net.ssl.trustStore=${WL_HOME}/server/lib/DemoTrust.jks
This is clearly called out in Oracle documentation.
